It cannot be. The .css determines the styling of the content window - not the content.
The icons are colored by the Icon Theme.
The icon theme has no method by which it can differentiate between system (hidden) folders or not, so that also cannot be used.
The .css can affect the Folder Label appearance... But there is no class difference between hidden system folders and regular ones, so it won't help on that front, either.
