Using driver 570, same problem with x-org
You should try it with turned off Windows Effects. Maybe these are the Problem.
Worth a try, or upgrade the kernel to 6.9. I remember my notebook had issues like him/her as well using zorin. When i upgraded the kernel to the one from pop os my issues where gone.

I'll continue using the driver 570 on Wayland, maybe this fixes the issue.
The issue is related to d-bus, and I'm not sure if a different driver changes things.

The Jelly Thing is one Thing. But You have these Effects when opening a Window (this Hexagon Thing) and when close a Window (this Breaking Effect). I don't know how You make that, Program, Gnome Extension or whatever. But turn it off and then try it.

Try this for the 6.9.x kernel, remove the ppa after the kernel upgrade.
sudo apt-add-repository ppa:system76-dev/stable
sudo apt-get update && sudo apt install linux-image-generic linux-headers-generic
sudo apt-add-repository --remove ppa:system76-dev/stable
No difference on x-org.

The kernel doesn't have issues with flatpak, BUT…
It's a little unstable, it once froze without a reason and gets crazy if I go full screen with any app.
The compositor stops abiding with logic sometimes, and even if it did, the app never changed its size to occupy the whole screen. The same size, but the taskbar hides.
Also, the cursor is hidden when it is not on a popup of an application.

I expected something stable in this operating system, but the odds say no. Zorin was never stable as I expected on my laptop. Maybe i am wrong?
It has a good user interface, and I don't want to switch to cinnamon unless absolutely necessary.
You could try Debian with Gnome.

You don't have to switch. You could install Debian beneath Zorin or use the Debian Live Image (what I would recommend one Way or the other), install Flatpak and test if it works better.
Or You wait for the 6.11 Kernel. Or You try it with installing a newer Kernel with the Mainline Tool. But there would be the Question if it really is a Kernel Issue. Another Option would be adding the Flatpak PPA and use a newer flatpak

So, using linux mint on X11 everything seems fine.
The black windows issue turned out from my nvidia driver. No idea why.
Give me some time to see if it is a zorin issue or a kernel issue
