there's a small green area in the middle of the Cinnamon Taskbar when in edit mode, simply drag anything you want into there and it'll stay in the middle

yeah just disable that for a second, you'll see it quick enough

I agree, it may be the theme. In which case... I may be able to do something about that... Let me do some LookingGlass testing.

it's likely that you just didn't define any color for the gradient which is usually there, or it's being overlapped by the taskbar background

I just found out by going to a Cinnamon Desktop in Themes the suggestion TGRush and Aravisian made about different colors showing up is correct ..... as you can see in my above post the photo of my Custom Desktop shows no colors ..... but here is a photo now using a Cinnamon one .... you can move any of the icons on the taskbar to any of the 3 color positions .....
